We have an activity setting under the Advanced gradebook options called, "Treat as zero in gradebook until this activity is scored." If I am understanding your question correctly, I believe you are wanting to bulk update activities to have this option either enabled/disabled. If so, I am sorry to say that unfortunately we don't currently have a way to bulk update this activity setting and activities would need to be updated individually.
I thought I'd also mention that if you'd like past-due activities to automatically be assigned a zero score, a user with course edit permissions may enable the course setting, "Automatically assign zero scores to past-due activities."
